You occur fewer problems when you setup a multiboot system with Windows 9x/2000 if you install the operating systems in the following order:

Windows 98/ME (FAT32)
Windows 2000 (NTFS)

Under the following conditions the fixed disk must be again formatted:

You have only one partition
The boot partition is formatted with NTFS
