Acrobat 6.0 & Windows File Protection Error

Ever since I installed Adobe Creative Suite (CS), whenever I run Acrobat 6 professional while creating a PDF file through a Scanner, I get the following window:
"Files that are required to run Windows properly, have been replaced by unrecognized versions. To maintain system stability, Windows must restore the original versions of these files. Insert your Windows 2000 CD now."
Is there any reason why this is happening? Is there a way of knowing what files have been over written?
