Use QFixApp, click the Win98 layer, then un-check EmulateJoystick in fixes, and run game through QFixApp. This should get the game running fine.

I got the game working but it quits to desktop if I try to play using 3D hardware, any way to fix that?
Not sure... What version of DirectX are you running? What's your GPU? Is your desktop set in the same resolution/color depth as what your 3D hardware is set to in game?

I'm running DirectX8.1 with a Geforce2 GTS. The game has 3 options, 640x480x8bit, 640x480x16bit, and 3D Hardware. When trying to run game in "3D hardware" it just quits to desktop. There are no resolution options for 3D hardware.
Make sure to enable 3D hardware rendering in both single player and multiplayer graphics settings, before entering combat.

This game does not have multiplayer.
Oops. I was thinking X-wing Vs. TIE fighter.
